Ntini's spell and three wickets from Charl Langeveldt set up a 124-run victory after South Africa had made 213 for eight batting first.
South Africa claimed their second victory in Group B to qualify alongside New Zealand. Pakistan and Sri Lanka were eliminated.
In the afternoon, wicketkeeper Mark Boucher (69) and all rounder Justin Kemp (64) put on 131 for the sixth wicket after South Africa had slumped to 42 for five after winning the toss.
Boucher struck 69 and Kemp made 64 as the pair added 131 runs for the sixth wicket.
Fast bowlers Umar Gul and Rao Iftikhar tore through South Africa's top order as half the side was back in the pavilion by the end of the 13th over.
Gul finished with three wickets for 36 and Iftikhar took two for 26.
Boucher, who struck his 20th one-day fifty, and Kemp remained together for over 30 overs until they were out in the slog overs.
TWIN STRIKES
Gul grabbed two wickets in the first over and Iftikhar picked two off in successive overs at the other end, exploiting the early life on the pitch to have four of the top five batsmen caught in the close cordon.
Gul trapped Smith leg before with his second delivery, bowled a wide and then forced Herschelle Gibbs to edge a catch to slip off the next delivery for nought.
The out-of-form Gibbs made zero and 10 in the previous games.

South Africa's top order has been struggling with their first three managing only 29 runs in their 78-run win over Sri Lanka in the previous tie.
Iftikhar then removed opener Boeta Dippenaar (13) and Jacques Kallis (17) and seamer Yasir Arafat sent back AB de Villiers (10) in the next over, all caught behind by Kamran Akmal.
The experienced Boucher and Kemp stemmed the rot, taking advantage of easing pitch conditions with the main seamers taken off the attack.
